The water on the upper layer has a different internal priority than the rest, the devs probably did this because the game already has moving clouds on layer 3.
How I assembled it:
black bg layer (to cover the holes from the bridges) - lower layer (base) - upper layer (completely) - lower layer (again) - upper layer (without water tiles; I just cut it off)
It's also very convenient that the game only uses two frames for the water animation, everything captured here is on the shinier frame 1.

Turns out this wasn't the case and therefore I removed them, because this is how it is displayed ingame.
