I think they used a special mapper chip to pull of these 3D graphics. This game uses the MMC3 mapper if that somehow helps, though annoyingly I can't seem to find any info on how this effect was done online.
Another thing to note is in the prototype version the 3D effect is in it, but only on the qualifier. It also looks worse than the final version's 3D. Also the cutscenes are impressive with it's use if digitized sound bytes and fairly smooth animation like that motorcycle animation.
