They have indeed big chests and they're part of the level tiles, not sprites. To my knowledge, the small boxes only appear in the hammer bro levels (plus variants). The open box on the other hand is unused, since the closed one vanishes in a puff and gives you the item. Toad House and Bro encounters seem to use the same sprites too, at least the hammer item looks identical.
