Because this game takes place in Wonderland in the Japanese version. When Capcom localized it for North America, they, for whatever reason, decided to strip away all the stuff related to Wonderland. I have no clue why Captain Hook is in the Japanese version, though, but I guess it is either because the Japanese developers mistakenly believed Neverland and Wonderland were one and the same, or no Alice in Wonderland characters where apt for the role of the boss of the pirate-ship level.
